Fixing broken links in readme.md from HUMAnN GitHub repository

Hello, fellow bioBakers! :waving_hand:

I took the opportunity to submit a harmless PR that fixes some broken links from the readme.md in the HUMAnN GitHub repository.

Also, in that readme.md, there is a broken reference page_DENITRIFICATION-PWY.png that points to https://bitbucket.org/repo/bAAy6o/images/731303924-page_DENITRIFICATION-PWY.png in the humann_barplot subsection that I was unable to fix.
