The server contains a metaphlan_databases folder and inside of it a folder bowtie2_indexes folder. The file names are very similar e.g. mpa_vJun23_CHOCOPhlAnSGB_202307.tar and mpa_vJun23_CHOCOPhlAnSGB_202307_bt2.tar. Do I need to download both? If so, which software parameter does each one correspond to at the command line? It would be nice to put a README.txt file in the FTP server’s folder to provide clearer guidance to users.

The bowtie2_indexes folder contains the already built bowtie2 databases. using the --install parameter when running metaphlan will properly retrieve the files, so manual installation is not needed
