I ran a simple metagenome (4 bacteria and 1 fungi, yeast specifically) with MetaPhlan3 but it did not identify any signal of the yeast. You mentioned that you increased the number of genomes in the database. Just wondering if you add any yeast (Saccharomyces or Pichia)
