Lefe analysis between two groups containing uneven sample numbers

Hello Community

I have done a lefse analysis on two groups. First group A contains 5 number of samples, and second group B contains 3 number of samples. Does it affect the interpretation results, say for example, Group A have many bacterial taxa which significantly contribute to differences than Group B which was found to have less bacterial taxa.

Deeply appreciate for your answers

Many thanks

Ven

Hi -

I don’t think it would. LEfSe tests on a per-feature basis, so features that are present in both groups shouldn’t be impacted by those that are present in only one group.

Thanks,
