Is it possible to do lefse analyis if you have only one sample in a group ? I meant to analyse one sample against other ?

Unfortunately that won’t work, since it’s not possible to perform statistical inference with only one sample per group. I’d recommend descriptive visualizations (stacked bar, etc) or tables to summarize your data.
