I’m curious about whether the BioBakery (or any visitors) have run MetaPhlAn/HUMAnN on Ultima sequencing reads. This new platform is starting to become available at my institution and the cost is much lower. It has some different assumptions and biases compared to Illumina, and I’m curious about how the resulting microbial/functional abundances are affected.
I don’t believe anyone in our lab has used the Ultima platform so I cannot attest to it specifically. That being said the latest version of HUMAnN/MetaPhlAn is based on the usage of short reads (although MetaPhlAn long read support has recently been released). If the platform can generate short high quality reads I don’t see why it wouldn’t be compatible.
However, again we don’t have any experience with this so you may want to test it out yourself or find some Ultima data to do some test runs before sinking an entire project on it.
