I am wondering what the functions cover. Are the functions come from bacteria, fungi, and virus? Thanks for reply.

Yes, we have bacterial and fungal pangenomes in HUMAnN 3, but not viral pangenomes. Proteins from all three domains are found in UniRef90/50 and can be profiled during translated search.
