Does Maaslin2 deal with colinearity of input variables (in particular, fixed effects variables)? Or is it the responsibility of the user to make sure that they do not include two or more highly colinear input variables in their model?

Hi @GregP - this is very much planned for MaAsLin 3 but currently it’s up to the user to ensure that highly correlated input variables are removed from the analysis to ensure interpretable estimates.
