How to create INPUT files for LefSe using MetONTIIME results

Hello Huttenhower Lab,

Im new to using LefSe. I need help in formatting my data to serve as input files for LefSe.
So far I have:

  1. OTU table (Abundance of OTUs per sample)
  2. Taxonomy table (Taxa detected per OTU)
  3. Metadata file (sample names and groupings)

I understand that I need to have a shared file and a design file as input. How do I make these files?
