Hi @lasemaine - currently it does not, the reason being, MaAsLin 2 uses a general framework encompassing both fixed and effects under a variety of base models, and for many of them, R2 is not straightforward. We are currently looking at this option more thoroughly to be able to output R2 for all the models (i.e. above and beyond linear models). This will possibly be implemented in a future release. Please keep an eye out!
