Will the default parameters of metaphlan4 automatically annotate eukaryotes and viruses? Do we still need to add additional parameters to annotate these?

Hi @Xgh

Eukaryotes are automatically included to the profile, viruses are reported to a separate file and only when using –profile\_vsc –vsc\_out \<path\_to\_output\> since [v4.1.0](https://github.com/biobakery/MetaPhlAn/releases/tag/4.1.0)
